Professor Yoneda considers God to be nothing more than a 'creature' and has a plan to prevent a new one from being chosen at all. He must think that the current God and the Angels would just cease to exist rather than start a new competition. His plan is in some ways clever and in others nonsensical. Mirai, who hasn't killed anyone up to this point, concludes that there's no way to reason with him and he must be done away with.
