In this confusing and controversial episode, Shinji basically realizes that no, everybody doesn't hate him (he just thought they did), he has the power to determine his own fate, and he essentially turns the tables on his depression. It's a happy ending for him, but doesn't tell us much about what has become of Gendo's secret plan (whatever exactly that was), what exactly an 'Angel' is, whether they have been defeated once and for all, what 'Human Instrumentality' is, what will become of it, etc, etc. Perhaps viewers were more interested in these things than in whether Shinji would ever recover from his emotional problems, and didn't like the series as a whole suddenly being about Shinji's fate rather than Gendo's conspiracy.
