Hyakkimaru is a young man who lacks 48 body parts because they were taken from him by demons before birth, as payment by his father, Kagemitsu Daigo, to obtain his wish to take over the country. When the baby boy was born he was missing 48 parts of his body, and thus was abandoned—thrown into a river. Hyakkimaru has grown up and now has obtained fake body parts so he can eliminate the 48 demons that were made from his body, and to retrieve his missing parts. Along for the adventure is the boy thief, Dororo, with whom he becomes friends.

Returning from a happy fishing trip, Hayato Arashiyama and his father witnessed a traffic accident, whom they identified to be chairman Kuroshio (owner of the shipyard Hayato's father worked in) and his wife. Helping Kuroshios taking shelter from a thunderstorm in an abandoned Western-styled mansion, a mysterious figure with a skull mask haunted them, calling himself the caption of a phantom ship. A few days later, a giant robot calling itself a messenger of the phantom ship, appeared from nowhere and attacked the seaside city, killing many civilians including Hayato's parents. Hayato's father told him a big secret before drawing his last breath. To avenge his parents, Hayato joined the volunteer defense force organized by chairman Kuroshio, yet he stumbled upon more and more surprising and horrible secrets.

One day while on the run from an attack by silver wolves, a young boy named Hols comes across a stone giant named Mogue who fights off the wolves for Hols. The boy pulls out a "thorn" from the giant's shoulder which turns out to be a rusted sword that Mogue calls "The Sword of the Sun." He claims that he will seek out Hols to acknowledge him as "Prince of the Sun" should he reforge the sword.
