Takamachi Nanoha is a 3rd grader elementary school girl, who lives with her parents and her older sister and brother (last seen in Triangle Heart). One day after school, she hears a voice in mind, which leads her to rescue a small animal (a ferret?) in the forest. The animal is actually an archeologist-mage from another world, named Yuuno-kun, who is attempting recover 21 dangerous Jewels Seeds that are scattered across the Earth. Yuuno had been fighting a loosing and desperate battle with a magic beast that emerged from an activated Jewel Seed, and he asks for Nanoha's help (and magic) in assisting him to defeat the beast and in recovering the other Seeds. So, with Yuuno-kun's help, and by activating the magic in the jewel raging heart', Naoha can transform into a magic girl, complete with a magic-power-staff, to save her city from the dangers of the Jewel Seeds.

Drawing on the success of the first ROD, the story continues. Yomiko "The Paper" Readman has gone missing for some four years now, but her best friend from school Nenene (Say that 3 times fast) still believes she's alive. An accomplished author, Nenene and her 3 bodyguards, who have special paper abilities of their own, go between Japan and Hong Kong looking for Yomiko. On occasion the bodyguards earn side money from accepting contracts to recover uncommon items and research exceptional situations, which always seems to involve people with special powers and abilities.

Searching for a mysterious time treasure known as the White Tamayura, Lupin and Jigen are beset upon by Zenigata. Fleeing him, the encounter a time traveler named Mamo, who vowing revenge for what Lupin XIII did to him, sends Lupin, Goemon, Jigen, and Zenigata 500 years into the past. There, they must solve the mystery of the White Tamayura time treasure or remain stuck in the past forever.
